What If?
The popular title has chronicled countless alternate realities, many of them featuring interesting variations of Nick Fury and often greater roles for him to play.

What If? (1)

#5:
Captain America and Bucky had both survived World War II?--Aparently its Bucky or Fury, as Fury bites the big one and the Mr. Barnes and Mr. Rogers take turns at leading Dum Dum and crew.

#14: Sgt. Fury and his Howling Commandos had fought World War II in Outer Space?-- This is a must have for all Nick fury fans. Although it hardly lives up to the promise of an epic akin to Star Wars and Battlestar Galactica, the story is a cool old-school sci-fi twist on Sgt Fury and the Howling Commandos.

#17: Spiderman were a villain?

#26: Captain America were President of the United States? --Brief Fury cameo and cover appearence

#28: Daredevil: Agent of SHIELD--Fury takes on a young Murdock as a pupil following his accident that makes him blind. Eventually Murdock leads a SHIELD force to take down Hydra, who are holding his father hostage. Although the issue is split between three stories, this one is worth getting despite the brevity. A great SHIELD tale.

#38:
In the year 2013, Nick is now General Nick Fury, having been forced to resign as director of SHIELD and now serving as chairman of the joint chiefs of staff. In this reality Steve Rodgers has married Sharon Carter, and one of their two sons is named Nickie; after Fury perhaps? (Thanks to

#44: Captain America revived today (1984)

What If? (2)

#3:
Steve Rogers had not given up being Captain America.

#7: (Earth 89121) Wolverine is recruited by Nick Fury for SHIELD shortly after Wolverine's battle with the Hulk and Wendigo.

#11: (Earth 9034) The Fantastic Four all acquire a variation of the same power, invisibality, and upon thier arrival back on Earth are met and recruited by Nick Fury into his new CIA strike team, SHIELD.

#51:
There is a branching off midway into Steve Rogers's career as Captain America and another person must be chosen to fill the role; despite protests by Nick Fury, Frank Castle is chosen. Nice interplay between Fury and the Avengers in this one.

#57: The Punisher and Fury cross paths again as this issue proposes what would happen if Castle had become an agent of SHIELD. SHIELD regulars Clay and Dum Dum also apppear.

#67-68: In an alternate universe where Captain America is not awaken from the Arctic till 1994, Nick Fury leads a underground rebel group against the tyranny of the Red Skull.

#71: In this universe, Gamma Bombs are dropped on Hiroshima and Nagasaki during World War II resulting in a massive portion of the bombed cities' populations to mutate. Using their gamma-spawned might Japan conquers the USA with an iron fist. Nick Fury is founder of SHIELD, the American Revolutionary Army which strives to make the U.S. an independent nation. Fury takes the place of Rick Jones in this reality, with Banner saving him from a Gamma Bomb explosion, only to be mutated into the Hulk. (Thanks to Ralph Dula)

#79: Storm had become the Phoenix

What If? Jessica Jones Had Joined The Avengers (2004)

What If? Avengers Disassembled (2006)

What If? Wolverine: Enemy of the State (2006)
Nick Fury appears in bookends in this unsettling alterante ending to the Enemy of the State storyline. The ending is not for the squeamish.
